The first thing you should do once you get off the train is check the bodies of the fallen guards for Potions. Then follow Barret through the introductory sequence. After that, just follow the rest of AVALANCHE through the plant, which is pretty straight-forward. The only time you need to go off the path is to get a Phoenix Down, which is in a chest below one of the rooms where Jessie is deciphering codes. Just use regular attacks for now, and save your magic for Sweepers. You'll be needing it on your way out. Don't forget to save your game at the save point!
After you have set the bomb, you will face a Boss, The Guard Scorpion. He has 800 HP, and is weak to Lightning magic, so keep hitting him with Lightning, Limit Breaks, and other magic. Don't attack him when his tail is up, or you'll get hit pretty hard. When he puts his tail up, be patient, and take the opportunity to heal yourselves.
On your way out, don't waste too much time in battles; either finish them off quickly with magic or run, because you only have 10 minutes. Just go back the same way you came (the other AVALANCHE members lead the way). Remember to save Jessie on the way out. You'll need her to open the doors! Once you are outside, talk to the flower girl (It's Aeris, but she won't join your party yet), and tell her that "Nothing Happened." When she asks if you would like to buy a flower, do so. You can fight the guards who then confront you for the extra experience, or just dodge them. Either way, you jump onto the train with the rest of AVALANCHE in it.
